The Beck vs. Quinn pick will be the measuring stick for football success in Miami for a number of years. For this reason there have been a number of posts comparing the two quarterbacks based on career stats, head to head matchups, performance in big games, accuracy, etc.
I have yet to see a post regarding a common opponent however. Therefore I am posting the comparisons of Beck and Quinn in their 2006 contests against the Air Force Academy. I feel this is the best comparison as it was against a common opponent running the same defense with the same players, the games occurred just one week removed from each other, both played at Air Force, both QBs were seniors in their second year under new offenses, both teams won, neither player threw the ball a lot in the 4th quarter, etc.
Here are the stats:

It seems to me that these guys had fairly comparable stats against their only common opponent of 2006. In fact here is what Air Force players said about the two players.
Linebacker Drew Fowler said, "I think John Beck of BYU is just as good. I put Beck right up there with him (Quinn)."
Air Force safety Bobby Giannini said, "He's (John Beck) the best I've ever played against and that goes against Notre Dame quarterback Brady Quinn, Cal's old quarterback (Aaron Rogers), and (former Utah quarterback) Alex Smith…He looks you off, he knows defenses and he's just an excellent quarterback."
We all know that many teams had these two rated relatively equal with some favoring one over the other. These stats are congruent with that information regardless of who you prefer. My opinion is that you get more for your money in Beck as I believe he is smarter and more accurate. I am a biased BYU (and new Miami Dolphins) fan however.
